Use shaders. You'll never see the effect in radiant though, only in-game.

NetRadiant correctly display semi-transparent shaders, lol. =)

Don't forget to add your shader file to your PK3 and add the shaderfile name to your shaderlist.txt in the scripts folder. Of course this is all documented on one of the Wikis, so you should check there before spamming up the forums with posts that already exist.
