We've added locations to the stock maps, so that they are more playable in 1.2. You have seen these on the Official Servers, but that was done with hacky serverside hacks (that I believe were the cause of that INVALID CONFIGSTRING error that kicked people sometimes). By properly adding locations to the map files this way instead, the locations will properly trigger even when the map is voted, and also the maps+locations are available to be put on other servers.
Yes, this is why you are redownloading all the stock maps on the official servers. Yes, they will autodownload if you play there.
The only difference between these maps and the originals is the addition of locations.

And also Ingar's update of Tremor, which has more than just locations, and has been available for a while:

You may also consider ATCSHD, Ingar's update of ATCS that has locations and new textures and other visual tweaks.

Thanks to Undeference for writing the script that made it possible, http://betaserv.tk/hacks/updateentities

the good: It's a cleaner solution
the bad: Looneys like me cycling through all the maps on an empty official server because it's more fun than to just download it
the ugly: the language the respective script was written in
all in all:
thank you, guys

would be nice to hear when 1.2 is finished :(
waiting now 2 years .. ^^

Calm down, man, for Duke Nukem Forever, we waited more than a decade, and the guys doing it were actually paid to do so, so what are two years against that ;)

this is where i'd normally post an image of a bum holding a sign that reads "I bet on Duke".
