...Where's the windows "common" folder.. I.E: Caulk.

Caulk is not a texture file, it's a shader. You'll find it in tremulous/base/scripts/common.shader

Again, just curious, but would I have to include the common folder/shader in my map.pk3?

No, you don't because the common shaders are part of the default install, and including a common/ folder in the pk3 can cause weirdness (conflict with the installed common/ ).
