Usually mods require some files replacement or other changes/adds on some Trem. folders. For example, Invasion requires to change the game.qmv and some other too, then it gets enabled by some commands ingame.
As David said, the mod instructions (or Read Me) will have info on installing and setting them up.

Here you have some.

TremX:
Binary: Tremulous 1.1.0 Vanilla (no backport)
QVM:   vms-1.1.0.pk3
fs_game: tremx

Benmachine
Binary: Tremded without backport
QVM:   vms-1.1.0.pk3
fs_game: benmachine

Balance, Domination, Relic and all other Risujin's mod:
Binary: Backported Tremded
QVM:   Mod's QVM
fs_game: balance/domination/relic/relics/arcade etc.

Where i wrote "vms-1.1.0.pk3" you must delete "vms" folder or rename it to something other and put into Tremulous/base directory this PK3.
Don't forget: YOU MUST HAVE MOD FILES IN Tremulous/<mod name> DIRECTORY!

WIN32
Tremded without backport (http://tjw.org/tremulous/old/win32/tremded.exe)
Tremulous 1.1.0 Vanilla (http://redserv.w8w.pl/binaries/old/win32/tremulous.exe)
Backported Tremulous 1.1.0 (http://tjw.org/tremulous/win32/tremded.exe)

LINUX
Tremded without backport (http://tjw.org/tremulous/old/linux/tremded.x86)
Backported Tremulous 1.1.0 (http://tjw.org/tremulous/linux/tremded.x86)
