Just put:

export __GL_FSAA_MODE=4
In your .bashrc to enable it whenever you log in.

I'd rather use nvidia-settings.

Is this any different from the anti-aliasing settings in nvidia-settings? Does it only apply to fullscreen, as the name implies?

FSAA is full scene anti aliasing, not screen.
