on my PBot server everything is plain-looking... could I integrate modified gun skins and such somehow?

I run a modified KoRx server that I, along with others have modded (|GBA| Clan Server)... I want to accomplish the same for the PBot server.

Your reply is useless. Theming has nothing to do with skinning.

GLAMEOW - Make a PK3 with replaced textures. Copy data-1.1.0.pk3 somewhere and unzip it, find the skins you want to mod, and create a new PK3 file following the same directory layout containing ONLY your modified files. Make sure it's prefixed with a Z, such as: z-mymod.pk3. Place this server side.

Sorry, what? I do not believe DraZiloX gave you accurate information. The only way to change how the in-game weapons look on a basic level requires editing the .pk3. Neither source code nor Linux will aid you. Aelita gave you the correct instructions. Follow them:

inside the orriginal .pk3 is the skin or textures for the rifle.
example: rifle
data 1.1.0.pk3/models/weapon/rifle/rifle.jpg
the rifle's texture/skin may look wierd, but examine it. each diferent section is placed differently on the model itself.
that means you can change the dretches .md3 to make it look different and the .jpg to make it look like a random thing.
and make the things from the hives beedrills if yer still making a pokemon bot server
im bored right now so i can edit the files i guess for you if you want.
